The MIDI information is stored in the session file itself. To separate the drum instruments of your MIDI performance, copy and paste the composite MIDI track to multiple individual MIDI tracks. Deleted all other instrument notes on each particular track except for the notes of the single instrument that you want isolated on each track. Set the outputs of the individual tracks to different MIDI channels. Also, make use of ProTool's excellent view filter for MIDI information.

Check out the Select/Split Note feature (Opt-Y). A great way to split up a MIDI track into multiple tracks.
